PSG fans even ironically cheered in the first-half when a free-kick from Neymar flew over the bar and also booed the Brazilian when he scored the French side's second in a 3-0 win.
Supporters at PSG have become more frustrated than ever with their club's failure to progress in the Champions League after they were knocked out at the last 16 stage by Real Madrid.
It led to the club's ultras group demanding the resignation of president Nasser Al-Khelaifi as well as questioning the commitment of PSG's high-profile stars.
After the game on Sunday, Pochettino admitted that both Messi and Neymar were affected by the response of the home crowd.
"We were all affected," the former Tottenham Hotspur boss said. "We understand the disappointment and the frustration.
"We're all living it together, as a team. We have a duty to take responsibility for what happened. We share this disappointment with the supporters."
PSG defender Presnel Kimpembe meanwhile defended his illustrious teammates and insisted that the whole team is to blame for their Champions League disappointment.
The Frenchman said: "Obviously we understand, we understand their hate and their screams.
"We're all to blame, not one more than the other."
